When I replaced my ED engine with an EF I had the same problem. The flywheel on the EF was binding with the original bell housing. The flywheel is the same diameter, but I think it was a bit thicker or something(?) I cut a round piece of cardboard to match the flywheel, and used that as a guide for grinding. It didn't take much.

If your changing from auto to manual then the old auto flywheel has got to go.Auto and manual flywheels are totally different.

you probably have to space over the bottom tranny mount(or machine the back of the flywheel to clear the mount), I've run into this problem a few times

it is probably the flywheel jamming someplace.
